When I search through the DosBox folder I cant find the 3DFX version.. This means I have no idea where to insert the HookInjector.

Your Mercenaries installation seems to reside in C:\Users\l2obot\Downloads\MechVM-win32-2011-04-04b\MechVM-win32-2011-04-04b\games\mw2-merx. MechVM does not create several folders for slightly different versions, if these versions can reside in a single folder.
